I had some problems with Eclipse plugin too. Huge thanks for clearing it up for me. By the way I have done exactly the same error you were writing about in this article. Error retrieving feature.xml in Eclipse--Using Software Updates and then Find and install :)
1. Delete the site.xml file in your Eclipse directory.
2. Run Help->Software Updates->Find and install, the error will not appear.
